We begin at the home of Duane Barry in Polaski, Virginia, on June 3rd 1985. Barry is asleep and it would appear to be the early hours of the morning when a bright light engulfs the room and we see strange creatures at the window. Barry wakens and screams no...not again...as he is taken away.....

We then move into the present day at the Davis Correctional Treatment Centre in Virginia. Duane Barry and Dr Hakkie discuss Barry's well being - he complains of still hearing voices and refuses to take his medication. He tells the doctor that 'they are coming again' and leaves the room, taking a pen with him. We then see Barry stab a security guard with the pen and grabs a gun, which he points to Hakkie's head.

Back at FBI HQ Mulder is informed of a situation in which someone has escaped from a mental institution and he is holding four people hostage. Furthermore he claims to be being controlled by aliens. Mulder is drafted in as a negotiator and speaks to Barry, empathising with his experiences and current situation. Mulder, posing as a medic, gains access to the place in which Barry is holding hostages, including Dr Hakkie, and Barry tells Mulder that he has been abducted by aliens and subjected to many tests - and he is not going to be abducted again. However Scully, who has been making some checks on Barry, is extremely concerned about Mulders well being. She reveals that Barry is an ex FBI agent who was shot in the line of duty in 1982. He has a long mental health history and suffers from a rare form of psychosis - and he also suffers from delusions, ids a pathological liar and can be violent. Barry continues to communicate with Mulder, telling him that the government were aware that the aliens were experimenting, and that they were actually working together. He also suggests that he wants to take the Doctor to the place where it all started - on top of a mountain.

Over time hostages are released and Barry is eventually shot and loaded into an ambulance. At Jefferson Memorial Hospital Barry is stabilised but listed as critical. When x rayed surgeons find what they describe to be several pieces of metal in his gums and abdomen, and also small drill holes in his left and right molars - holes that could not have been made with the current equipment we have. Scully initially believes that the metal could be shrapnel - however after making checks she notices small markings on one of the fragments. Later on she enters a shop and holds the metal across a bar code scanner, causing the cash register to malfunction, and a serial number to appear in its display. When she arrives at home, she calls Mulder to share this experience, but as he is not home, she leaves a message on his answering machine. Duane Barry has at this point escaped from the hospital, breaks into Scully's house and attacks her while she is on the phone......
