Max Fenig travels on a plane towards New York, carrying a knapsack with him. Another passenger assembles a plastic gun in the bathroom, but as he leaves a bright light shines in through the window and the plane starts shaking.

At a pub in Washington D.C., Mulder and Scully celebrate Scully's birthday. Shortly after Mulder gives Scully her birthday gift, an Apollo 11 commemorative key ring, a woman comes by, named Sharon Graffia. Sharon tells the agents that she is Max's sister and that he was in a plane crash two hours earlier. The agents attend a nearby meeting of the National Transportation and Safety Board which is investigating the crash. The leader of the team, Mike Millar, is highly skeptical of Mulder's theories about whether the plane was forced down due to Max being aboard. At the crash site one of the team members, Garrett steals the plastic gun from the assassin's body and uses a spray to dissolve his fingerprints. Mulder and Scully realize that the time of the crash and the time on the watches of the crash victims are nine minutes apart. Mulder now thinks that Max was taken and they won't find his body, while Scully is skeptical of Mulder's claim of a time difference.

Later, Scully meets with Sharon and asks her about whether Max brought anything radioactive aboard the plane. Scully later relays to Mulder that Max worked at an environmental energy plant in Colorado under an alias and that he may have stolen something such as plutonium that caused the crash. Fenig's body is found soon after. Sharon is abducted from her hotel room. Mulder is doubtful that the NTSB will find the true cause of the crash and finds that the wrist watches have been taken from all the crash victims. After finding Sharon's trashed hotel room Mulder meets with Millar, who tells him that the door was blown off the plane from the outside while it was in flight. The agents visit Sergeant Louis Frish, one of the air traffic controllers on duty at the time of the crash. Frish denies anything unusual happened. Later Frish finds his colleague Gonzalez, who was thinking of revealing the truth dead, from a faked suicide. A group of commandos arrives to capture Frish, but he escapes.

Frish goes to see Mulder and Scully, telling them that he lied before and that he was responsible for the crash. He tells them that his commanding officers ordered him to track the plane's coordinates and that a second aircraft intercepted the plane's flight path. Seconds later there was an explosion and the plane disappeared from his radar. Mulder believes based on Frish's story that a third aircraft, a UFO approached the plane and was destroyed by the second aircraft, causing the plane crash. The agents leave with Frish and are are soon chased by those who were after him earlier. Millar meanwhile returns to the crash site where he spots a UFO and finds Sharon nearby, having just been left there by the UFO.

Scully returns to Washington with Frish while Mulder heads to a nearby lake, searching for the crashed UFO. Scully brings Frish to a local pub where they run into Pendrell. Garrett soon enters the pub, seeking to kill Frish, but when he shoots at him Pendrell accidentally walks in the line of fire and gets hit with the bullet instead. Meanwhile Mulder arrives at the lake where he finds a team of men already searching for the crashed UFO. He dives underwater and finds the the craft, including an alien body.
